Я уверен, что это слишком поздно, учитывая, что вопрос это месяц назад, но ответ (удивительно), что OpenCV/JavaCameraView не поддерживает портретный режим, только пейзаж.

Freaky, верно? Борясь с этим сам в течение нескольких дней, но потом выяснил, что JavaCameraView не может делать портрет. Есть несколько перегибов назад, чтобы создать де-факто портретный режим (включая перелистывание изображения Mat), но я не думал, что результаты стоили усилий. Я просто заставляю представление постоянно показывать пейзаж, используя директиву в файле AndroidManifest.xml.
